From Malay kentut, from Proto-Malayic *kəntut, from Proto-Malayo-Polynesian *qətut, from Proto-Austronesian *qətut. The initial k- for *h- is unexpected. According to the Austronesian Comparative Dictionary, the form may have been derived via *ka-qətut > *ka-hətut > kəntut, however the loss of *h is unexplained.
